I'm not sure how detailed I can Be since I'm writing on my phone.
Pc worked fine until I installed a new hdd and switched out two other ones. But the boot drive is on my SSD, so I'm confused at how I got this issue. I looked through multiple forum threads about unplugging hdds and trying again, making sure the ssd was at the lowest data port 0/1 and even disabling fast boot. No luck what so ever.

Mobo: asus z97-a

The new 3 tb HDD replaced two of my HDD's 1tb.
I only have one ssd, not sure what original ssd you are referring to. The SSD hasn't been touched but since that didn't work, I replaced its sata port to lowest sata port slot.

You might be misunderstanding my issue. I've had my pc for a few years now and just recently purchased a higher capacity hdd. I switched out my two old hdds and replaced them with a larger capacity one. The OS has been installed into my SSD and has been for years. This problem only appeared ones I removed the two hdds and placed the new hdd. The SATA ports were not changed but I had to remove one since I removed two hdds and replaced them with one. By default, I still couldn't start into my os.

Also, I removed my hdd connection so the only drive my bios is picking up is the SSD. When I try to reboot from it, it just starts into the bios ones more.

I think you may be misunderstanding me, and not explaining yourself, but I can only repeat what I have already said. When you change SATA ports you may have to change boot order in BIOS, and I was only determining whether the SSD was a cache drive in case system files were on your mechanical HDD's. Like I said, put the SSD in its original port and check that you have the correct boot order in your BIOS. Patience is a virtue..

That was my fault, I didn't explain well enough. Currently the only device that is plugged into my sata ports is my SSD. Which means that the boot order automatically sets it to the only boot
Option. I've also tried plugging my SSD
To different sata ports and still the results appears.

MERGED QUESTION
Question from KuronekoLP : "Refuses to boot OS but always goes to BIOS."

Windows is indeed installed on my SSD. The old hdd were cleaned before I removed them, so there are no files in them. I really don't want to reinstall windows again, I have a lot of files I don't want to lose.
Not sure what you mean by primary/system partition. However, if there is a way to just install windows files and keep my settings exactly the way I left them, then I wouldn't mind reinstalling windows.
