Just recently my computer is lagging in some games that it usually doesn't lag in (overwatch, The Divison). But everytime my pc starts to lag, my fans are kicking in for a few seconds and then back to normal. This keeps occuring as long as i have the game open, and will only lag when the fans are kicking in. The framerate will usually drop from 160 to 30-40 in overwatch which it has never done before, it all happened when i installed Nvidia control panel perfomance, to see if my graphics card was overclocked.

12 GB of RAM
Graphics card: Nvidia GTX 660
Processor: Intel(R) Core(TM) i7 CPU 960 @ 3.20GHz 3.19 GHz

Solution
Download afterburner, go to settings, monitor and choose clock speeds and temps so you can see them in game. Sounds like a throttling issue when the temps get too high. You can also set your own custom fan control graph so it will keep your gpu cooler.

But how will this fix my lag issue in games that usually doesn't require much gpu?

If your clock speeds are dropping due to high temps at least you know that is what the issue is. Nvidia performance may have somehow sent your fan control loopy but you won't know exactly whats going on until you monitor temps and clock speeds when it starts lagging.

The fans kicking in is a sure indication of overheating. It is probably time to do preventive maintenance, i.e. clean fans, heat sinks, and case, unseat and reseat all cards and connectors, etc. Also double check that nothing outside the case is blocking air flow.

I imagine that if you set fans to full speed all the time you can avoid the problem also.
