Question PC lags after 5-10 mins of being turned on ?

Hey everyone, hope all is well.

I have been experiencing some lag issues on and off for awhile and yesterday I decided to reapply my thermal paste to my GPU and CPU.
After applying the thermal paste, I experience major lag after my computer has been running for 5-10 mins. Making all programs lag, opening or clicking on programs take awhile to register.


Any fix to this? I have about 50 GB left in my C:/ Drive and all other drives more then 200GB or more free of space.

EDIT:

I forgot to mention that I built this PC 5-6 years ago.

SPECS:
i7 4790k
EVGA 970
16 GB RAM
256 GB SSD (SAMSUNG C DRIVE)
447 GB SSD ( KINGSTON E DRIVE) I recently installed this one maybe 1-2 months ago because I got a good deal on this.
1 TB HD (WESTERN D DRIVE)
