pci expresss slot problems

I have a strange problem with my PCI Express 2.0 slot. This slot has the Nvidea GEOFORCE 9500, when i turn on my pc it works fine but when i restart the system it stops working and defaults back to the onboard nvidea whici is a 7000 series card and it stays off and in the my device drivers it won't show the pci slot with the nvidea card in it.
I am at my wits end and have no idea what it can be. Please if anybody has any suggestions I am will to try them.
I am a relative newb when it comes to Computer manipulations so be aware of this

You should only be running a cable from the Geforce 9500 to the monitor. As long as that card is installed in your system, you should not have anything connected to your on-board graphics.
