PCI Slot stopped working

Hi all! I took my computer apart today to replace 2 of the case fans and switch out my CM Hyper212 Evo for a Corsair Hydro 115i Pro.

After rebuilding the PC it seems my top PCI slot won't work.

1. It gets power as even if I unplug the 8pin connector from the gpu the fans spin up from the PCI power.
2. Tried both GPU's in slot 1 and 2. Neither work in slot 1.

Any idead what could be causing it?
Running a 1150 socket so really dont wanna buy a new outdated mobo..

RAM: 16Gb Corsair Vengeance DDR3
CPU: 1150 I7 4790K
CPU Cooler: Corsair H115i pro
GPU: 2x GTX 760
Mobo: Asus Maximus VII Hero
PSU: Corsair 850w (forget which one but gold rated
3x case fans
3x hard drives (SSD, HDD, SSHD)
 
Solution
1. Is there any dirt in the 1st x16 slot preventing a proper connection?
2. What is the Graphics Configuration in the Advanced section of the BIOS?

Graphics Configuration
Allows you to select a primary display from iGPU, and PCIe graphical devices.

Primary Display [Auto]
[Auto] The primary display will be set to PCI-E when a PCI-E graphic card is detected.
[CPU Graphics] Force the primary display to be from the CPU Graphics.
[PCIE] Force the primary display to be from the PCI-E graphic cards.

Solution
I've tried checking / clearing the PCI slot, can't see any dirt or debris and I cant see any bent or damaged pins either.

As for Bios, if I use PCI Slot 2 it runs off the PCI slot but if I use PCI Slot 1 it reverts to onboard graphics.
I can use PCI 2 and onboard at once but cant use PCI 1.

I tried it as PCI-E and Auto.

It seems when reinstalling the cpu despite being careful I had bent a pin. After performing what can only be described as open heart surgery on my PC I have now got full function in my PCI-e slots!

There was also some dirt around the PCI-e slot hence you got marked as the solution.
