pcie 16x wont work with pci 1x raid card

I have a old etower with t3504 a friend gave me i was going to use it as a nas i have 2 raid cards that give me 4x sata connectors per card.

if any of the raid cards plugged into the top 16x slot for a gpu pc will show the e logo and go to a black screen never to fully boot. now if any of the 2 cards are plugged into the 1x slot pc will work normaly no problems. i also tested if a gpu in the 16x slot would work and it does.

I am guessing the BIOS sees a device in the x16 slot, assumes it is a video card and disables the onboard video. You will have to check through the BIOS to see if there is an option to keep the onboard video enabled.
