It should work fine. However, you may want/need to update your BIOS to ensure complete compatibility, especially if your current BIOS version is from 2009, or older. PCIe 2.1 cards have only been available (as the new official standard) since last year.

Edit: To clarify, you should be fine and have no compatibility issues. The only compatibility problems that arise with PCI-E are with trying to use a 2.1 card in a 1.0 slot, but this is not your case : )
