in this mobo https://www.asus.com/Motherboards/P8H61M_LE/specifications/
it supports pcie 2.0 but gpu is pcie 3.0

PCIE is backward compatible, so you will be fine.
I am more worried about PSU, what model is it?

Yes you can. Be sure that you have the required PSU for both watts and connectors.

is that one enough to power up gtx 1060 along with i5 2400
i know its a bit of bottlenck but ill upgrade in future also high - med settings is enough for me 1080p

PCI-E is backward compatible; PCI-E 2.0 x16 offers the same bandwidth as PCI-E 3.0 x8, which is plenty for a 1060.
