PCIe clock adjustments w/ multi card set ups

Recently I encountered an issue with AMD Overdrive (I don't use it for tuning rather checking certain things) which caused issues with the PCIe clock speed. I've altered the BIOS from it's AUTO setting to 100MHz (regardintg the PCIe clock speed) but will this have any effect when I run multiple video cards (CrossFire)? See I was only running 1 card before and am about to put another card in but am concerned about some issues that may occur.

When I run 2 cards it's not like the cards get split and I'll have to increase the PCIe clock speed?

System contains
Gigabyte AMD 790FX motherboard
Gigabyte ATI 3870 (with another to be added today)
AMD 9950 Phenom

The software running on my board is a bit strange so I'm forced to set the PCIe clock to 100. I never had an issue before but I did change graphics cards. Having set the clock to 100 it means that AMD Overdrive cannot modify that setting and that it is stable.
