Please clarify my doubt on CPU Cabinets

The first one do not have a division between PSU and GPU. They are placed right next to each other.
In the second one there is a division between them.

If I buy first type does that affect the airflow between PSU and GPU as there fans as facing each other? Does that create any problem?

Please clarify this doubt and suggest me a good cabinet.

Top picture us an matx case hence the size difference.

With cases with bottom mount psu's, most are designed to have the PSU fan facing down & isolating it from the internals.
As long as there's at least 1-2 inch of room between PSU / GPU there will be no problems.

As madmatt said, if it's a bottom mounted PSU, the fan should be facing down. If it's a top mounted PSU, it should be nowhere near the GPU. The larger the case, the more likely the distance between the PSU and everything else will be greater. Most cases do not have that partition between the PSU and the rest of the components, and it's not necessary in any case. It's only there for specialized builds that are trying to keep the PSU and the rest of the system even further disparate.

My mobo is micro ATX and GPU is Gigabyte (two fans) Nvidia GTX 960

What is your budget and preferences? What kind of case are you looking for? micro-ATX, ATX, mini-ITX, etc.

Are you going to be using a big CPU cooler, liquid cooling, the stock CPU cooler?

Will you be using a long graphics card, a short graphics card, integrated graphics?

What country are you in?

These are all things that affect the decision.

For an matx case I would normally straight out recommend the cooler master n200 - on part picker at least its unavailable though.

All these cases have excellent preinstalled cooling & plenty of GPU room - the z3 has an insane 5 preinstalled fans & is very good value for money, if you can put up with the slightly ugly looks & plasticky front panel - the white model does look considerable nicer than the black.

The 352 silencio is excellent if you'd rather have a compact case & is soundproofed.

Alright. My preference is, Front USB 3.0.

I will be using stock cooler itself. (I might use an extra cooler say, cooler master hyper 212 evo in the future.) Nothing above that coz i do not overclock.

My mobo is a micro ATX. So a micro ATX mid tower might be sufficient.

PSU is corsair VS550 so the fan opening for PSU should be horizontal on the case. Either top or Bottom.

Budget is not specific. But I've spent almost all the money on the rest of the build so this cabinet has to be as cheap as possible at the same time not of a local quality.

Any of the ones I've listed then mate IMO - the z3 plus is particularly good value for money.
