Hi there, I FINALLY received my backordered g10 and kraken x60, installed without much difficulty. Here's the problem. Im already using a kraken x40 to cool my cpu. Now, the software controls both with the same presets, which simply isnt helpful. Im also not sure which temp the software is actively reading for fan control, that of the cpu cooler or the gpu cooler. Any suggestions on how to get them to run independently?

Solution
The pump should run at full all the time. Only the fans should speed up and slow down. At least in my software the pump speed does not increase or decrease with temp. It depends on your motherboard how you can control your fans with it. With my Sabertooth 990FX, I can slave all case fan headers to CPU temp and set a profile for them as a group, with one of them being able to program separately. If you have a fan controller with temp sensors, that could help. I am using http://www.newegg.com/Product/Product.aspx?Item=N82E16811992004 , and it works well, as long as you get your sensors in a good position for what you're monitoring without being affected by the air moving around the case.

I don't know if you're asking me, but I am using...
I don't know if you can get the software to control each unit independently, but you can try this setup. For your X40, plug your fans into your motherboard's cpu fan headers instead of those on the kraken. Plug the 3 pin from the pump into another header that you can set to run at full or use an adapter to plug it into a 12v supply. Leave the usb plugged in so you will retain the led light. You should be able to set up a fan profile through your motherboard for the cpu fan headers that will control your fans, leaving the nzxt software to control the fans on the other unit.

Im In same boat, system has 8 fans and 3 pumps. Throwing some ideas around before I commit to a fan controller. How about run the pumps off the mobo and run the fans off your controller. I was thinking same setup but just run my fans full time ir should I run pumps full time.

I don't know if you're asking me, but I am using this case, http://www.newegg.com/Product/Product.aspx?Item=N82E16811147157 . And it is pretty big.
