Problems all over the place with SSD and HDD

Alright, sorry if this post is a bit brief, but ever since installing my new SSD for windows to boot off of, i've been having problems with games and files i needed to keep on my old 1Tb HDD that I know keep in for extra storage (as 120gb of SSD isn't enough).

Since doing this however, games run by Uplay have been unable to run (they crash on start-up, ex. Watch Dogs). Origin seems to be doing alright, though it took ages to recognize some games had files, and Steam is working fine.

Is there any way I can easily fix all these files on my HDD no longer wanting to function, that doesn't involve re installing every single one?

Thanks in advance for any support or recommendations you guys have.

Probably not, programs run on registry entries and hidden file associations that your SSD won't have since installing it.
It's querying the wrong directories or it just can't find the right files to operate the games correctly.
Reinstalling is the best option, however you should be able to keep saved games by copying the folders into the right place. Most game clients run on cloud saving, so you might not have to worry too much about that.

Alright, Ill just learn to take into account the different drive when installing future programs. Would be nice if Uplay wasn't so terrible though, I've been reading other people who say Uplay just doesn't know what to do sometimes when faced with 2 drives.
