Problems playing 29.97fps video files

When I play 29.97fps video files, there's a barely noticeable slowdown/stutter every 12 seconds, but once you notice it it's hard to ignore. Other frame rates (23/24/25/50) work fine. The only way I've found to fix it is with VLC Player (specifically version 0.8.6, on the other versions I tried it didn't work) - I turn off "overlay video output" (hardware acceleration), which causes a lot of flicker when there's flashing lights or rapid movements, but it plays smoothly in the sense that there isn't a regular 12s slowdown/stutter.

Could it be because of my graphics card (Fujitsu Siemens Computers SiS661FX on board Graphics), or is there another better way to fix it (better than turning off hardware acceleration)?
