Program files and other storage folders appearing on desktop

I built this PC around a month ago, and from a few days after I built it I could tell my storage was acting funny. Firstly, the program files (x86) folder that would usually be found only by going into file explorer and into my drive had appeared on my desktop. It seems that the folders that are appearing on my desktop are only from my HDD, and if I create any additional folders inside of the drive (as long as they are not in folders already on the desktop) a new folder will be created for said file. I have both an SSD (960 EVO 260 GB) and an HDD (Seagate - Barracuda 2TB). I cannot delete the files, and have tried to get rid of them but to no avail.

I think what is happening is that you may have installed windows on your HHD by accident from what I am understanding. One way to check to see if this is the case go to your File Explorer. Then right click on This PC. A menu should pop up, and now I want you to click on Manage this will lead you to Computer Management. Finally click on Disk Management in Disk Management you will be able to see if your HHD or the SSD is the one with the OS installed on it. If your HHD has the OS than you should see if it says System Reserved next to it. If it does I would recommend cloning your hard drive using a program called Macrium Reflect it will copy every thing you have on your HHD, and transfer it over to the SSD, so you wont have to reinstall it again. You can also erase all the data you have on your HHD by going back into Disk Management, and reformat it which will erase everything on the HHD.
