Programs taking 2-5 minutes to open

I have looked everywhere to find a solution, none of them helps at all. I tried the sfr /scannow command, cleaned Temp files, cleaned the Prefetch files, and also checked my Services to see if there's a bunch of Services running, their were only 6. Four from Nivida, one from Steam, one from Wallpaper Engine. Nothing here fixes the issue.
I had a Microsoft Tech work on my PC a year ago to fix this problem, which they did fix it. I forgot what other stuff they did, they disabled all Services that weren't part of windows, their were only a few which is listed above, and I reactived them when they fixed my PC and didn't have a problem for awhile.
All games are taking 2-5 minutes to open, all my other programs seem to work just fine thou but the actual Steam client. Steam is on my SSD and it always opens up so fast, shouldn't even have a loading time, but now this takes 5+ minutes. My games are on my HDD, but they normally open up instantly with no wait time, now they have a 2-5 minute wait time to actually open the game. Half my games aren't even on steam and they do the same thing.
A simple PC restart will fix this issue, but the issue begins on the first game/program I open, restarting my PC after every game will be annoying. My boot times are at least 5 seconds, or shorter. It pretty much depends how fast I type my password in to login, but I reach the password screen at least 2 seconds when the PC turns on or restarts.
I really need help finding this issue, I don't want to contact the Microsoft Tech Team again, it was pretty annoying trying to explain my issue to them. I want to find the root of the issue, because I know for sure a system format will not fix my issue, it will come right back like it has now. I remember having this issue on my old PC's and I always formatted it, but now if this issue can be fixed so easily, I do not want to format.
Any help will be much appreciated.

CPU: i7 7700k 4.0Ghz
GPU: GTX 1070
Ram: 16GB
Main Drive: SSD 250GB
Second Drive: HDD 1TB

Sounds like Microsoft set PC up in a clean boot which does exactly what you say, only lets Windows services run at startup

What motherboard do you have? Do you have latest drivers for it?

what brand is the hdd? try running HDTune Free edition on the hdd and check the Health tab.
