So im seeing some weird voltages on my HWmonitor and im wondering whether or not these are concerning(or even accurate)

The -12V seems to fluctuate frequently...

I recently had to replace my graphics card as my computer failed to boot when it was inserted. But when I inserted my old GTS 250 my computer boots fine.

Solution
1) Neg 12V is no longer used and I'm guessing that HWMonitor is NOT reporting it correctly. Also more than likely it is not reporting your +5V VSSH correctly.
2) Myself, I ALWAYS verify my voltages vs software with a Voltmeter. Once I know the software is good then I'm fine with the software.
3) With HWMonitor open run CPUID-CPU-Z and select Bench then stress CPU. Note Your +12 V (A) must stay above 11.6V and (B) should NOT drop more than 0.2 VDC (NOTE (B) is My cal.. You can also run Furmark in a window and monitor your +12V. In both cases also Monitor CPU temps for CPU-Z bench and Video temps if running Furmark
