Q) About the number of liquid cooler radiator fans...

X62 ( front install )
evga 1080 ftw in use...

To replace VGA with 3 fans: ( EVGA 1080Ti FTW3 )
I need to remove one radiator fan. ( 3fan VGA + radiator )

I am currently using i5-8400.

9900K is due for replacement.

How much effect do you have on water temperature and CPU temperature?
( X62 radiator 2fan -> X62 radiator 1fan use? )

You want to run half your radiator without a fan? Sounds like a horrible idea. They fans aren't there for looks.

My suggestion is to abandon aio cooling in favor of a noctua NH-D15s or similar air cooler.
The cooler will cool just as well as the X62.
Your new card will fit.
Your motherboard and new gpu will get fresh intake air.
