I currently have a GTX 460 SE. I want to add another and make it SLI. The problem is, the SE version are kinda hard to come by right now without it being used. If I added a regular GTX 460, would this cause problems?

It would allow you to set up SLI like that, but would perform very very badly. Easiest answer is to not do it. The cards in SLI will render every other frame, and when you throw one in thats not the same as the other, it messes up the process pretty badly. Check out the tom's articles on how SLI works to get a better explanation.
Best bet would be to try your hardest to find another 460SE, or buy a better single card like a 560 ti or 6870

+1 to cats paws. New cards are gonna get added and prices are gonna drop. However the se version offers 1 gb VRAM and a slightly lower clock and cuda core count compared to other 768 mn cards in 460 series. My best recommendation would be try the best you can to find an exact dame card and if not, look for smother 1 gb VRAM 460 gtx. The clock speeds can be fiddled around with to match each other but you cannot overcome the physical VRAM limit on them. Having 1 gb is always better than s lower number IMO. If that doesn't work either, save up for a new generation of cards. Put up your 460 se for sale and see if anyone buys it, if they do, get yourself a 560 ti and their SLI performance is exceptional or wait till s new card series drop.

Chances are SLi would not work due to the core count being different.

If I were you I would upgrade to 560 Ti or anything equivalent first. Then if you have extra cash later or when you feel like you need SLI/CrossFire, buy another one. You should buy the one that most shop sells eg ASUS ENGTX 560 Ti DCII just to avoid same issue you are having with that 460 SE.
