Random Freezing and Lagging on an Otherwise Fast PC

TLDR: Strange program specific lagging. I've done a fresh install and checked for memory creep.

About 2 months ago, my PC started lagging, stuttering and freezing up. To be specific, the entire screen does not freeze, and I can still move the mouse, switch programs, select different tabs in Chrome, open new tabs, etc. However, its as if the computer itself is not doing any processing. Chrome acts as though it doesn't have an Internet connection and just loads, Skype acts like its not responding and I cannot select or type anything, and Minecraft just stops altogether and appears to have 0FPS. I am not running out of RAM, I have tested it when I was far below my 8 GB limit. It also appears to be program specific, as certain websites in Chrome have no problem with it. Some flash games run fine, and this website is working, but YT appears to have a very slow connection and loads very slowly. When the lagging stops, all commands I issued during the lag (typing, opening programs or tabs, etc) are suddenly performed, and very quickly, as fast as I would expect them to run with no lag.

This lagging thing did not happen too often, so I was not very concerned with it. It had been a long time since I had wiped my Hard Drive, so I thought maybe a clean install would fix the problem. It did, until about a week ago. The lagging began to occur so often my computer was infuriating to use. I began scouring the internet for solutions and started worrying that my hard drive be finally going bad (I had been having some chkdsk problems previously, but nothing significant: I do not think that is the problem).

On Tuesday of this week, I shut off my computer and checked for memory creep (don't thin that was it), and when I started it back up, the lag never stopped. I couldn't open Chrome, Skype, not even Word to do my homework. I wiped it and did a clean installation of windows 7. The install took much longer (from 2 hours to 7+ hours) than it normally does, possibly because of the hard drive? Once it loaded up and I got my software installed, it was as fast as its always been... for a time. As of now, the lag is back and slowly getting worse.

I obviously suspect my hard drive. I am planning on buying a new one on Black Friday/Cyber Monday no matter what. However, I don't think the HDD is the problem, and I am worried that after I do a fresh install on the new hard drive, the problem will still persist. I think it must have to do with a program of some sort or hardware malfunction other than my hard drive. Any ideas?

Update with HD Tune Error scan. It stopped running at this point. Is there any way to just tell the hard drive not to use those sectors?
