I have just recovered old files/folders from a drive, what it came up with is this a large number of File folders all named "File000", "File001" and so on, my first assumption is these are fragments if that is so, is there a program i could use to put all of these back together in order? (The Folders continue until about "File4000")?

The recovery program you used would have named them the correct name if it could have. There is no other utility that can do that since it has no idea what those folder names could have been in the past. It's likely that the recovery program just did the best it could with the items it recovered and what is what you got. You can try a different program maybe. Recuva is pretty good.
