Can I use the extra PCI slot on my motherboard for an internal capture card? Also I currently have my GPU in one of the Red Colored PCI Slots do I need to put the capture card in the black one or does it not matter?

Yes you can use the extra PCIe slots, that's what they are there for. And yes the Red Colored slots are the PCIe 3.0x16 speed slots meant for graphics cards.

I would put it far from your GPU as possible to maintain Air flow.

If you put capture card into red PCIE x16 slot, then both red x16 will switch into x8 operating mode.
You may experience slightly lowered graphics performance.

Black PCIE x16 slot operates in x4 mode. If your capture card is x4 card, then it's perfectly fine, to use this slot.
