I currently run my main monitor off my Graphics Card (Geforce GTX 970) and my other one off my Mother Board (both via HDMI). Is this bad? Would you guys suggest setting it up a different way? Thanks
Why don't run both monitors with your GTX970? That's simpler. It supports more than 2 monitors after all.
Because I only have HDMI cables and the Graphics Card only has one HDMI port.

You might want to use a combination of two different display cables. HDMI + DVI. DVI cables are cheap but if you want to use an old VGA cable of yours (if your monitor still support it) then you can use the included adapter with the GTX 970, so that'll be basically HDMI + VGA. I'm pretty sure your monitors have other available display ports (VGA, DVI).
Your monitor setup is actually considered okay, and will work on most supported boards, but as you see the onboard graphics will be the one to work on the other display and not your GTX 970. This is okay if you use one monitor for gaming, and one for other activities like web browsing.
