So I'm planning to change my CPU

The 3600 and 5500 look awfully close on benchmarks I've seen, but I do know the 3600 on paper has more L3 cache and PCIe 4 support while both have very similar clock speeds

So i was wondering which one would be more worth it in the long run

The GPU I'd be running is a 3060 ti and the motherboard is an MSI B450M Mortar

Based on Hardware Unboxed's review, both the 3600 and 5500 trade blows. If it were up to me I would buy the Ryzen 5 5500. A lot of Ryzen 5 3600's have been starting to die lately, according to user reports on the internet, and I can back this up with my own Ryzen 5 3600 starting to malfunction as well.

The PCIe downgrade should be a non-issue. PCIe Gen 3 is still plenty capable for mid-range GPUs today, and you'd only benefit if you had a PCIe Gen 4 SSD. Even then though, the real world gains would be small.
