Second Hard Drive and System Reserved Disapear every time

I installed my OS on a new SSD and am using my old HDD as a secondary hard drive. My only problem is that the drive keeps disappearing after a while or if I do anything with it, for example, if I download past a certain size it disappears or if I try and copy something that is too large it will disappear as well pretty much anything involving large amounts of data makes it disappear. The System Reserved partition also disappears when it does. It only comes back after I shut down. It wont come back after just a restart.

I would also say that you can start with updating your MOBO drivers.
If the issue persists though, you need to double check the HDD's connections as this sounds like a connection problem. Try attaching the HDD with different cables(SATA and power one) to a different port. Make sure that both ends of the cables are properly connected as well.
It will not hurt to test the drive with some brand specific testing tool as well.

I believe the problem is physical, it may just be on its way out. I looked on SeaTools and it has a total powered on time of 3.3 years]. I believe it has served me well for long enough.
 
In case there is something wrong with the drive, I believe the S.M.A.R.T report should indicate that or the test itself should fail.
Even though you never know when a drive is going to fail, I believe the average lifespan of an internal drive should be more than three years. Anyway, if you experience no such issues after changing cables and ports, most probably the drive is fine.
