Shortcut hotkeys not working unless unless a window is open on the desktop

So I just finished building my new machine and I am having an extremely weird issue, none of my custom app hot keys are working if there is no window open on the desktop. If I have chrome, file explorer, a setting screen or any other window open the hotkeys will work but if all of the programs/windows are closed or minimized my hotkeys will not work.

The windows button works and all of the stock windows 10 hotkeys work all the time but for some reason my custom hotkeys won't work unless there is a current window open. I have tried uninstalling and reinstalling the keyboard, tried a different keyboard, tried the on screen keyboard, updated the drivers, restarted it, nothing seems to be working. Any help would be greatly appreciated.

Chrome- cntrl+alt+1
My documents- cntrl+alt+d
Steam- cntrl+alt+s
Word- cntrl+alt+w
Control panel- cntrl+alt+c
There are more but these are just a couple, I have tried different key combos to no avail.

The shortcut keys are saved under properties, and they will all work if there is, literally, any window opened, however, if all programs are closed and/or minimized, none will work.

The only way I could fix it is doing a fresh windows install.
