Some icons missing?

Explorer was acting up, and I seemingly managed to stop it by using a repair tool. However, one thing remains unchanged-some of my icons are replaced by that generic white piece of paper with what looks like a task window in the center. It's not all icons, and the ones effected are a mixture of custom icons and ones and default ones. These icons are still there in the Start Menu, but not in those My Computer windows. I tried moving one to the Desktop, and the icon wouldn't display there either. Noticeably-effected icons are my custome ones for My Computer and My Documents-another icon from the same theme is being used for the Recycle Bin and is still displaying fine-and the default ones for the Control Panel and DVD Drive.
 
To determine whether the auto-hide option is not enabled for Taskbar and Start Menu Properties, follow these steps:
Press CRTL+ESC.
If the Start menu appears, right-click the Start menu, and then click Properties.
Click the Taskbar tab, clear the Auto-hide the taskbar check box, and then click OK.
