I have installed a Kingston Hyper X 3K in my system, previously only having a 1TB HDD for my OS.

I have cloned the data drom my HDD to the SSD as well as set the SSD to boot first.

I haven't seen any kind of a speed increase, this is making me believe something is wrong here.

How can I configure my drives to delete my old windows files and get it to boot from the SSD?

The boot drive is always C so you are still booting from the HDD remove the HDD and try again. You need to clear some space on the SSD as well.
Actually looking at what you got there is not much installed and I would go ahead and just do a clean OS install with the HDD removed which is the best solution. Do a secure erase on the SSD first http://howto.cnet.com/8301-11310_39-20115106-285/how-to-securely-erase-an-ssd-drive/
