SSD Slow on desktop, But not causing game lag???

Hello,
I have a rather large issue, when i boot up my PC with my Kingston a400 and 1tbx2 HDDs, my desktop experience will lag and jump for about 5 mins after then it will lag occasionally on the desktop, however in games it is fine, Please help.

if your pc has older chipset and sata 2 ports your sata speed may be limited to 100 speed read and write speed. use hd tune and some ssd speed tests check your ssd speed and sata ports. if the ssd speed is close to the drive rated speed you may have installed the windows os or boot files on one of your hard drives and not the ssd. the other issue use windows start up and ms config and turn off items not needed. also check for fake programs that are starting up at boot that are using your ram. also check your system ram...if you have onboard video make sure you have 8g or more of system ram as some of the system ram is used for video.
