I want to add an SSD and reinstall windows and programs on it and use a 2tb hd I have already for the documents and such. The two 500gb hd I have are about full, and I could use a clean install of windows.

First, can I just remove the two 500gb drives, install the ssd, 2 tb hd, windows and then reinstall the two 500gb drives and still access those documents and not lose anything?

I have no more SATA ports, so I will have to add one for the 2tb HD. For the SSD should I get a SATA or can I get a pci express. I have a Z68AP-D3 motherboard and i5-2500k cpu?

Yes, you can remove the two 500GB drives and install the SSD and 2TB drive to reinstall windows. Once you do that, you can reconnect the old drives and will still have all your data. Just make sure you have the correct boot order. Your motherboard should have 6 SATA ports. 2x 6GB/s and 4x 3GB/s. As for whether or not you want to get a SATA or PCIe SSD, thats up to you. I prefer the SATA.

Hope this helps.
