Start Menu Apps Disappeared!

I don't know what happened, but most of my start menu programs have disappeared. I keep my start menu clear, but when you click the arrow it should go to the programs you have installed. All of a sudden a lot of those are missing from that screen. Is there a way to restore them? If not I know I can make custom folders and put the programs back, but I'm worried this is a symptom of a larger problem.
