Strange Problem! Changed Motherboard

Everything in my computer was working flawlessly. I switched out my motherboard from a MSI Z87M Gaming mATX to a MSI Z87 GD65 Gaming ATX motherboard. I accessed BIOS and changed some settings and reset and booted into Windows. At login screen, my keyboard and mouse do not work. Bios screen they work fine. In safe mode, they work. But they do not work at login screen without safe mode.

System:
i5 4690k
4GB x2 G. skill ram 2133MHz
240GB ssd
750W evga psu 80+bronze
212 evo cooler
r9 270x 4gb gpu

oh and the problem is still there after cmos reset, updating bios, switching from a and b bios, switching to intel graphics without gpu inserted, and to top it all off, I put a G3258 cpu in my first msi z87m mATX MB and it is now having the same problem. This problem happening in case and out of case. Oh and the PS2 keyboard slot works to login but my usb mouse still doesnt work and my internet doesnt work when I login on normal mode (opposed to safe mode) because it's a usb wireless adapter. Please help. Suggestions are welcome and appreciated.

Your OS is still loading the settings from the old motherboard...

You will need to do a startup repair for win 8
Or reinstall the OS for win 7
Ok, I have finished. New OS on new SSD and everything was working fine, but then it rebooted and my keyboard and mouse didn't work. I restarted and entered safe mode and it stopped half way through loading the drivers and rebooted, cycled to bios screen, then entered into windows and they work again. Can this be the motherboard's fault? It is the only new part?
 
Ok the secondary problem was that computer was shutting down at random points. I thought that since it wasn't just a sudden black screen and it actually said "shutting down" and did it the proper way that my case button was being "pushed" by a short in the case wiring. So I told windows to "do nothing" when shutdown button is pushed and the problem hasn't happened again. Thanks everyone for sharing solutions. A fresh install was time consuming but did the trick.
