I'm trying to hook 2 monitors on my rig but I only have 1 HDMI entrance on my GTX 660.

That's fine as I can hook the other one to the integrated graphics slot and activate it from bios, right?

Wrong.

The System Agent Configuration option, which hosts the option for enabling integrated graphics is missing completely.

I've read that it automatically disappears when the motherboard detects a dedicated graphics card.

Is there any way of making this work?

It's the same way as on the Z97-A.

iGPU Multi-Monitor [Disabled]
Allows you to enable the iGPU Multi-Monitor. The iGPU shared system memory size
will be fixed at 64MB.
Configuration options: [Disabled] [Enabled]

I don't have that under advanced. As I've previously mentioned. The system agent configuration option is missing entirely.

My bios is up to date.
