System fan control configuration tips?

So I have a Fractal R4 case. I have two Cougar 140mm intake fans and one Cougar 140mm exhaust fan. All of which are 3 pin. My motherboard is a Gigabyte Ga z77x-d3h. My problem is, the mobo only controls system fan #1 automatically. The other two are always spinning at max. For the time being I used the included "silent" cable for the exhaust fan which cuts down the RPMS, and I hooked up the front intake to the Fractal R4 fan controller that I change depending on what I am doing. The other front intake is the one controlled by the mobo. This setup "works", however it is not the most practical. I'm trying to get ideas on what you guys recommend the most for sufficient fan control. My main goal is silence but I also want good airflow for when I'm gaming. The rest of my system specs are in my profile. Please let me know your thoughts. Thanks everyone.

I would like to add that the BIOS does not have any options that fix my issue where only one fan is automatically controlled. Fan control does not seem to be a strong point in Gigabyte motherboards.
 


I'm so glad you said that lol. When I bought the R4 I tucked away the other leads thinking I'll never use them and forgot they existed. I feel really stupid now. Thank you for saving me money, time, and frustration.
