System Partition on HDD instead of SSD (Noob Problem).

So I just finished my first build and it was all going great until I forgot disconnect my HDD when installing Windows 8.1. As a result the system partition is in the HDD as opposed to the SSD. which where I installed the OS. I have thought about reinstalling the OS again, but I've already begun to settle in so to speak. My question is what does this mean?

Will windows boot from the System reserved partition in my HDD?
Does this render the whole point of installing the OS on an SSD useless?
Is it going to cripple performance?
What can I do about this if it is a problem?

The boot files contained in the System Partition are a very, very small part of the boot process (basically just a first stage loader). This should make very little, if any, difference to the boot times of your computer. The only potential problem would arise if you were later to remove that hard drive from your computer.

If it bothers you then you should start over; disconnect the hard drive and install Windows 8.1 from scratch on the SSD. Personally, I wouldn't bother.
