Actually this is a few questions. I gave my pc a major upgrade yesterday consisting of (for reference purposes); MSI's Z170A motherboard and matching GTX 1070. I'm still new to the technicals so I'd like to ask if anyone is familiar with the debug code LED and other status LEDs. The codes are all over the place, zipping through the 20s and 30s mainly while what I guess is the HDD LED flashes randomly (though I presume that is just simply just normal) so I'm more interested in the debug codes. The manual doesn't make it all too clear.
My other question is related to the graphics card; The IO shield seemed too tall/too thick because for the life of me it refused to sit flush with the case like the gap between the motherboard and the case is too narrow. I do have it secured in the PCI-E slot but I'm worried I might be causing it some long term damage over time. Am I? Otherwise I think I'm happy.
The case is a Corsair Air 540.

The debug LED codes aren't really important UNLESS the PC refuses to boot. Then the value can help with identifying the problem. It is a more sophisticated system than beep codes.

My guess is that you have your motherboard a bit too close to the back edge of the case. What I would do is loosen (but don't remove) the screws holding the motherboard to the case. Attempt to slide the motherboard toward the front of the case. It won't move much, but it should be enough for the back plate of the graphics card to drop down like it is supposed to.
