Taking apart a component and replacing stock parts usually voids the manufacturers warranty.

If you did decide to do it, then you would have to take accurate temperature measurements before and after to determine which works best for you.

Years ago, replacing the thermal compound, gpu heatsink, and fan on a video card was more prevalent than it is today. Since it is not as prevalent today I'd say it's probably not worth it.
