So I installed my cpu cooling fan, and I then noticed that it was crooked, so I uninstalled it and re-installed it the right way. I got to thinking... the fan had pre- applied thermal paste, but because i removed it once, should i apply more paste?

Best practice would be to replace it; but unless you are overclocking and want the best possible performance it isn't going to be a huge deal. The issue comes from air bubbles forming where the paste was uneven after removing the cooler and placing it back with the same thermal paste on. There could be a bad case of air bubbles and you would notice higher temps when under heavy CPU load.
