Tower turns on but no peripherals will respond

Apologies for the wall of text, but i want to give as much information as possible.

So, yesterday my computer was not performing at the level it usually does. My frame rate on pretty much any game i tried to run (From Dark Souls III to League of Legends) was about 20. This confused me as I recently installed a new graphics card and everything was going swimmingly, up until yesterday.
So i run Speccy to see whats up, and it tells me that my CPU is running at 200 degrees. "That cannot be right" I say. I do research and what i find tells me that my PC should shut itself off after it reaches a certain level of temperature, so as to not fry itself. So i try a different software that can measure the temp of my CPU and it also says that it is running at about 200 degrees. Crazy, i know.
I didn't believe either program, so i take my machine apart to get to the CPU so that i can physically see how hot it is. At first, it was relatively warm, but it was nothing crazy. So i put everything back together and hit the power button. The tower powers on, all the usual lights do their thing and all fans are running normally. However, none of my peripherals respond to the tower being on. Neither of my two monitors will display anything, although they are both in standby. If i unplug the DVI cable, "connect video source" pops up on the screen. This tells me that the monitors understand they are connected, but nothing is showing. Confusing, awesome. My mouse has some smaller lights that will light up but the others wont, indicating it is powered. The keyboard should light up when the PC is turned on, but it wont light up.
So i try again and this time i start the machine without the cooling fan connected to the CPU. After awhile i want to see what the temperature is, so i touch the CPU (Yeah its dumb i know) and i burn my fingertip. It hurt pretty bad.
After almost exactly one minute (I timed it) after i push that power button, the PC turns itself completely off, all fans, lights, etc turn off (This doesn't happen if i hit the restart button on my tower when it is functioning normally). And it then turns back on after about a second.
Another little tidbit, on the top of my tower there are two lights, a green one that indicates the PC is on, which is on, and an orange one. I do not know what the orange one does, but it usually flickers while the PC is running normally, and it is now not even on.
The PC beeps when it starts up. This is normal.
This only started yesterday, and only after i started it up after moving into my dorm room.
My main idea is that my CPU cremated itself, but i want a second opinion as i do not have room in my budget right now for a new CPU.

That may be true, but i still cant actually use the computer, so that will have to be solved before i can check to see if that is broken.
 


Two short beeps. I already looked it up and it does not match the problem i am having.
Also, what is hdisk?
 


Hard disk or HDD. What does the manual say about two short beeps?
 

"When using Crashfree to recover BIOS, the new BIOS is successfully recognized." Which is a good thing, but I still can't use any peripherals.
 


I attempted this, but nothing changed. To be more specific, i loaded the crashfree3 bios onto a flash but nothing changed. To be fair, new problems have arisen as well. There is a fairly large orange light on the motherboard that was lighting up even though the rest of my machine wouldn't work. That orange light is no longer showing up. Also, the machine would turn off and then power back on about a minute after running. This has changed to now happening about 1 to 2 seconds after i push the power button. What a shitshow. Most likely i will need a new motherboard as well as a new CPU.
