I previously had a legit copy of windows 8 that microsoft "kindly" advised that I will update to 8.1 for free through their store.
The download finished and a restart was asked of me. The installation finished and then the "applying changes" stage came by. It got stuck on 63%. After a night of waiting (while sleeping) I needed the computer so I manually shut it down.
I turn on the computer. It says Windows ran into a problem and restarts. A screen comes up with a blue Windows logo and the writing "Checking disc for errors. This process might take over an hour". After that an automatic repair screen comes up:

Can anyone tell me what to do to not lose all my files?

If you click the Advanced Options there should be a system restore option back to factory image, with a option to not lose your files. That all depends on IF the hard drive itself (hardware) isn't broken (which would cause all your problems and more anyway).

As your inclined to believe the 8.1 update is the bane of your issues let me reassure you the millions of other people have done it successfully, AND have to do the 8.1 UPDATE UPDATE to keep receiving patches at all (per Microsoft Public Affairs whom made a big notice about it) and work perfectly fine. I HAVE noticed that the many people whom have issues such as yours either A) defective hard drive B) had malware/virus they didn't know was on there and hosed up the system update...

If you can recover your system back (as I mentioned and no HDD issues) I would go to www.filehippo.com and download Malwarebytes and do a full scan, then remove whatever Antivirus your using (Microsoft Security Essentials doesn't work that good at all) and install AVG or AVAST! from www.filehippo.com and do a full scan. Then finally download Slim Drivers and make sure all the drivers are up to date on the PC before you try the 8.1 Update again. YES you HAVE to if you want to keep getting patched to protect your system and 'fix' issues as they come up.
