I have 1 HDD and 1 M.2 storage options. The 500gb M.2 is used as my boot drive, while the 2TB HDD is going to be used for all of my storage and programs. Is it okay for there to be two Program Files x86, one for each storage? This is my first time using 2 different storage options in my pc. Thanks!

Yes. It doesn't matter what the folder name is, it's a different location.
Okay thank you. Is there also a way to automatically have programs install to Program Files x86 on the HDD or will it always go to my M.2 and I have to change it manually every time I download something?

Do NOT go down the path of editing the Registry for this. You WILL be sad.
Some thing must go on the same drive as the OS. And other things that are already there will break.

When you install something, choose where and on which drive.
It does not have to be in a folder named "Program Files".
