I just installed Windows 10 Professional on my PC (clean install)
At first I was able to re-arrange, add, and remove tiles in the start menu.
I've attached a snapshot.

As you can see, there is no option to remove the tile when I right click on it. I'm not able to re-arrange either. Since I just installed the OS, I installed a few softwares... Could be because of that? List of softwares I've installed so far:

WinRAR
MalwareBytes Anti-Malware
Internet Download Manager
Google Chrome

I doubt MalwareBytes caused this. I scanned 'C' drive because a program called 'Tencent' got installed automatically. I looked up on the net and it's crapware! So I did a scan, and around 5000 threats were found, I removed all of them.

Solution
there have been random problems with the start menu and everything associated with it.

often the working solution is to log out and then log back in again. for some reason this has fixed a lot of simple issues. if not then this has been a second option to try and get the smart menu to behave, http://www.pcadvisor.co.uk/how-to/windows/how-fix-start-menu-in-windows-10-3623893/

this outlines some options including some command line fixes that have worked for some.
I have MalwareBytes and Chrome, and not having the problem with Win 10. When you right-click a tile on the Start menu, you should get 3 things: Unpin from Start, Resize, More. If you point at More, you should see the "Turn Live tile off" option.
That 5000 pups sounds very high. Usually the first time I run it on a new system, I find a few hundred, but never anywhere greater than 1000. That makes me wonder if maybe you've got some residual damage from all that malware you took off. Removing these things doesn't always fix the damage they've already caused. That's why I make regular full system backups to external hard drives, so I can recover when need be.

Good luck.
