System Specs

CPU: AMD Ryzen 5 2600
RAM: Corsair Vengeance LPX 16GB (2x8GB) DDR4
Motherboard: MSI B450 TOMAHAWK (MS-7C02)
Graphics: ATI Sapphire Nitro Plus Radeon RX 580 Series 8GB
OS Drive: Samsung SSD 970 EVO 1TB (System Disk)
Storage: 250GB Samsung SSD 850 EVO 250GB (SATA 1)
4TB Seagate ST4000DM004-2CV104 (SATA 2 )
6TB WD WD60EZAZ (SATA 3)
I upgraded my system disk (EVO 850) because it was getting too small (250GB), to the much faster EVO 960 M.2 drive. But instead of my system getting faster, my whole system has slowed down, by about 50%. Where I see the biggest difference is in access speeds on my optical disks, which have slowed down to a crawl. My system startup time has slowed way down and takes over a minute to boot up. Even my RAM is operating at 50% of its normal speed according to Passmark benchmark test (score of 1,893. Average speed for this RAM is: 3153).
I have tried everything I can think of. I have upgraded the bios. I played with every BIOS setting I can find. I have upgraded all MB drivers. I just can't seem to find the problem. The M.2 drive itself seems to run fast (Score: 20,577 Passmark), but it has caused the rest of my system to run slower. I am not sure what is going on. This is my first time to use an M.2 drive and it knocked out two of my SATA ports, which I found out was normal (I don't understand why) but it does tell me that it somehow has a major effect on the motherboard functions.
Does anyone have any ideas?
