I have a 100 dollar limit for what I can buy right now, so what should I upgrade on it? I'm thinking a new graphics card, but would it work with the a6-5400k apu? actually calling it a prebuilt is sort of a lie as the system only came with 4gb of ram, which I plan to upgrade on my own.

Solution
You will have to explain a little more about why it won't work. Is the card contacting another component on the mobo? Is it not lining up with the back of the case? I have concerns here because that card is pretty small.
I would definitely say your best bet for an upgrade would be a discrete video card, the integrated graphics (HD 7540D) are not much on the A6-5400K. Your mobo is an MSI MS-7778 and it has a PCIe x16 slot so no problem. Pick a GT 730 (see link below) or a R7 250.

For ram, 8GB is all you need for gaming. Mixing of ram can be an issue so ask the question before you buy/do it.

Checked into it, but there is no way that would work with the way the case is made. Any card that will fit it?

I'm afraid that maybe I will have to take off the side of the case in order to use it. The motherboard has the inputs for vga, and something else, but not HDMI. This link shows what I mean. http://www.mwave.com/mwave/specHR/images/BE04429c.jpg

I know that, but it would extrude out of the case to put a graphics card in, since the motherboard is what is aligned with the back of the case.
