Upgrading to Windows 10 from Windows 7 question

First off, thank you guys for checking out my post.

So my question requires a little bit of prior knowledge of the situation.
When I built my computer, I wanted windows 7 on an SSD (C Drive) all by itself. So I followed this guide from a guy on youtube where he changed the directory of the "Program Files", "Program Files (x86)", "Program Data", and "Users" folders to a HDD (E Drive). Then created junctions on the C Drive for each of those folders pointing to their actual location on the E drive. The junctions were made for the situation where a program being installed won't give you a chance to change the install location and defaults to the C drive.
Ok to the question, if I upgrade to windows 10 will the upgrade potentially break my junctions and current directory? Do you think windows 10 will recreate these files on the C drive even though their current directory is set to the E drive? Let me know what you think and how you would go about this. If you need more information, let me know so I can provide it.

Changing those folders like that is a bad idea on multiple levels.

Beyond that, upgrading to Win 10 will almost certainly kill all that off.
