USB 3.0 PCIe card stopped working after loss of BIOS settings, due to bad CMOS battery

I've been unable to get my PCIe card for USB 3.0 working again after replacing the CMOS battery on my MoBo. (While troubleshooting the MoBo, I removed everything except the processor, then I put everything back where it was originally.) Everything worked before the battery died and the computer rebuild. I think my USB card and PCI audio card both stopped working due to loss of my BIOS config settings. I got my audio card working by changing some BIOS settings.

The main symptom of the USB problem is: any USB device plugged in there is not recognized and even after reinstalling the Renesas driver (in a command window run as admin), Windows Device Manager does not show any "Renesas Electronics" devices under "Universal Serial Bus Controllers". (Renesas showed there previously when the USB card worked.)

I have tried a lot of different settings in BIOS. My current BIOS settings are:
[PCI/PnP Settings] [Plug And Play OS] = Yes (My Bios doc says to use Yes, for Windows 7)
[PCIE Spread Spectrum] = Auto
[USB Functions] = Enabled
[Legacy USB Support] = Enabled
[EHCI Hand-Off] = Disabled
[Intel VT0d] = Disabled
[ACPI APIC Support] = enabled

PC specs:
MoBo is Asus P55LX6500
BIOS is American Megatrends v02.61
OS is Windows 7 Pro 64 bit (Service Pack 1)
PCIe USB 3.0 card is "SIIG PCI Express 4-Port USB 3.0 Host Adapter" (Part #JU-P40412-S1, with Renesas driver)

1| Do you mean the Asus P55LX?
2| The link for your manual doesn't work.
3| This might be far fetched but can you back up your critical content and then proceed to reinstalling your OS (after making sure your installer isn't corrupt)? You've spent enough time troubleshooting with existing corruption and it's possible that the drivers have ended up corrupt as well.

Can you pass a link to your board and in the mean time please pass on your full system's specs.

The link I posted for the BIOS manual does work for me in the Chrome browser (Version 54.0.2840.99 m).

I don't want to reinstall my OS, although I do see your theoretical point. My existing drivers can work, as shown in my new information at the bottom of this post. I feel that the unknown variable here is the loss of my BIOS config settings.

The processor is an Intel Core i7-870 2.93GHz LGA 1156 95W Quad-Core Processor.

OS is Windows 7 Pro 64 bit (Service Pack 1)

Memory is 8 GB:

(I added a fan to cool them.)

The PCIe USB 3.0 card is plugged into the PCIEX1_2 slot.

I have 2 2TB hard drives plugged into SATA1 and SATA2.

I have a DVD drive on SATA4. (ASUS 24X DVD Burner - Bulk Black SATA Model DRW-24B1ST/BLK/B/AS)

The power supply is a Rosewill LIB650 650W.
(Which has power cables plugged into the USB 3.0 card and the video card.)

Here is my new information:

My USB card did work one time since I posted my issue. That was on a cold boot up: I saw a new popup notification that said "Renesas Electronics USB 3.0 Root Hub" and "Device Driver installed successfully." So I checked Device Manager and saw that the two missing "Renesas USB 3.0" items had reappeared. So I plugged in an external hard drive to that USB card and I was able to read and write files on it. This success has not happened again on either a wake from sleep, or a cold boot up. Note that I have not touched any of the hardware since I posted my issue (except of course the power switch on the front panel and the USB jacks).

I still suspect that my problem is related to loss of my BIOS config settings. Perhaps plug and play set up incorrectly, so it only works occasionally for my USB card. I stated my current BIOS settings in my original post.
