Should USB 2.0, 3.0, and 3.1 be used differently? For example, should I connect my wireless mouse's adapter to a particular USB port to get the "best" result?

Provided we're talking about the external pots, if you have USB 2.0 ports, you should use them for USB peripherals like mice, keyboards and USB driven headsets. If you have wireless networking adapters, card readers, portable drives and webcams, then use the higher pedigree ports.
