USB headsets only work on computers with compatible drivers. They do not work with stereos, MP4 players, etc.

3.5mm headsets are more compatible. They work with old tape decks and with my phone.

3.5mm headsets require that You have a working sound card in Your PC. USB headsets bring their own sound card with them.

If my existing hardware supported one but not the other, I'd go with the one my existing hardware supported. In my case, I have lots of aging audio gear, so I scoff at fancy new USB headsets, while drooling all over a used and abused 3.5mm headset.
 
Nearly every modern mboard has integrated audio with a 3.5mm jack, so having an audio card in your computer is almost a given.

While a USB headset does have its own "audio card," that also means that the audio quality is dependent on the headset ( could be a pro or con. ) Should you have a really nice audio card in your computer, a USB only headset won't be able to take advantage of it.

USB headsets can also work on XBox 360 and as voice chat over PS3.

I usually grab headsets that have both just to make sure they can work on everything.

Bought a Steelseries Siberia V2 with the 3.5mm jack since i exclusively play on pc, sound, mic and build quality is excellent!
