I have installed usb3 drivers for Gigabyte 78LMT-USB3 from http://www.gigabyte.com/products/product-page.aspx?pid=5195#dl. Installing from the cd is not a option. I didn't put a cd in the system.

When I put a usb3 thumb drive in any of the usb ports it says that I will get better speed on a usb3 device if I use a USB3 port. This happens on all USB3 ports with multiple USB3 devices.

Have installed the driver 3 times.

Windows 10 should have built-in support for USB 3.0 chipsets. It should not need to have any additional drivers.
Check Device Manager to see if there are any "eXtensible Host Controllers" devices under USB controllers.

From what I see in your motherboard downloads, it shows the drivers packaged in 7zip archive. Extract it and it should open a Setup.exe application. You should be able to install it if Windows 10 does not pickup the device by default.

Are any other GA-78LMT-USB3 Rev 5.0 or Rev 6.0 users having major problems with the VIA USB3 drivers? There have been many users saying the drivers simply don't install properly and there is a bug in the driver code. I've disabled the USB3 function on my one which doesn't really worry me as I use that system solely for downloading and the six USB2 ports (four back and two on the case) are plenty.
