Using 2nd PCIE lane

My 3 year old haswell refresh board recently had a transport accident, which caused the top pcie port to stop working. I've tried using the 2nd pcie port which works fine. My question is, does using the 2nd slot cause a performances decrease even though they are both 16x and according to the manual nearly identical?

If they are 16x both, there is no effect using one or the other.

Motherboard model name?
Most likely second PCIE x16 slot works in x8 or x4 mode.

Probably the second is PCIE X8 , but we need MB model and also the port you are using now.

When second PCIE x16 slot is used, both x16 (1st and 2nd) slots switch to x8 operating mode.

Is it worth it trying to find a used haswell refresh board then? Im using a 4770k so my other option would be to replace MB and CPU

Performance difference between PCIE x8 and x16 modes usually is minimal (depending on which GPU is being used).
