vanishing windows directory? or hd?

I dont know if this is actually chipset related but its the closest I can think off.

Every so often (about once a month) I shut down my computer with no dramas, but when I come to start it up it gets to just when windows is about to load and I get an error.
The error is something like
" cannot locate windows/system32/ bla bla "

The bios start up recognises the two hard drives ide wdigital 160 gig raid 0

In other words it cant find windows at all.
Usually I use xp cd to start up and run chkdsk and then that fixes the problem.

This time however it just righted itself after a reboot.

Ive got latest bios updates, win updates, virus updates, malware updates etc etc.

Can anyone suggest what this problem might be?

9800 radeon ati
2x western dig 160 gig in a raid 0 (mirrored)
windows xp prof

It doesnt mean that it cant find windows it just means that it cant find windows/system/bla bla.

I doubt it is a disk error because they wouldnt just effect a single system file. I think its most likly a application causing the problem, but I cant for the life of me think what program would cause such a problem and how.
